DRAGON-Data: a platform and protocol for integrating genomic and phenotypic data across large psychiatric cohorts

Background
Current psychiatric diagnoses, although heritable, have not been clearly mapped onto distinct underlying pathogenic processes. The same symptoms often occur in multiple disorders, and a substantial proportion of both genetic and environmental risk factors are shared across disorders. However, the relationship between shared symptoms and shared genetic liability is still poorly understood.
AimsWell-characterised, cross-disorder samples are needed to investigate this matter, but few currently exist. Our aim is to develop procedures to purposely curate and aggregate genotypic and phenotypic data in psychiatric research.
MethodAs part of the Cardiff MRC Mental Health Data Pathfinder initiative, we have curated and harmonised phenotypic and genetic information from 15 studies to create a new data repository, DRAGON-Data. To date, DRAGON-Data includes over 45 000 individuals: adults and children with neurodevelopmental or psychiatric diagnoses, affected probands within collected families and individuals who carry a known neurodevelopmental risk copy number variant.
ResultsWe have processed the available phenotype information to derive core variables that can be reliably analysed across groups. In addition, all data-sets with genotype information have undergone rigorous quality control, imputation, copy number variant calling and polygenic score generation.
ConclusionsDRAGON-Data combines genetic and non-genetic information, and is available as a resource for research across traditional psychiatric diagnostic categories. Algorithms and pipelines used for data harmonisation are currently publicly available for the scientific community, and an appropriate data-sharing protocol will be developed as part of ongoing projects (DATAMIND) in partnership with Health Data Research UK.

The first demonstration of laser action in ruby was made in 1960 by T. H. Maiman of Hughes Research Laboratories, USA. Many laboratories worldwide began the search for lasers using different materials, operating at different wavelengths. In the UK, academia, industry and the central laboratories took up the challenge from the earliest days to develop these systems for a broad range of applications. This historical review looks at the contribution the UK has made to the advancement of the technology, the development of systems and components and their exploitation over the last 60 years.
Identification of Heterogeneous Cognitive Subgroups in Community-Dwelling Older Adults: A Latent Class Analysis of the Einstein Aging Study

Objectives: The aim of this study was to identify natural subgroups of older adults based on cognitive performance, and to establish each subgroup’s characteristics based on demographic factors, physical function, psychosocial well-being, and comorbidity. Methods: We applied latent class (LC) modeling to identify subgroups in baseline assessments of 1345 Einstein Aging Study (EAS) participants free of dementia. The EAS is a community-dwelling cohort study of 70+ year-old adults living in the Bronx, NY. We used 10 neurocognitive tests and 3 covariates (age, sex, education) to identify latent subgroups. We used goodness-of-fit statistics to identify the optimal class solution and assess model adequacy. We also validated our model using two-fold split-half cross-validation. Results: The sample had a mean age of 78.0 (SD=5.4) and a mean of 13.6 years of education (SD=3.5). A 9-class solution based on cognitive performance at baseline was the best-fitting model. We characterized the 9 identified classes as (i) disadvantaged, (ii) poor language, (iii) poor episodic memory and fluency, (iv) poor processing speed and executive function, (v) low average, (vi) high average, (vii) average, (viii) poor executive and poor working memory, (ix) elite. The cross validation indicated stable class assignment with the exception of the average and high average classes. Conclusions: LC modeling in a community sample of older adults revealed 9 cognitive subgroups. Assignment of subgroups was reliable and associated with external validators. Future work will test the predictive validity of these groups for outcomes such as Alzheimer’s disease, vascular dementia and death, as well as markers of biological pathways that contribute to cognitive decline. In this paper we investigate the effect on sea-ice movement of changes in the synoptic atmospheric conditions in late boreal summer 2010. Our study area is the western Fram Strait, a crucial passage for the transport of ice out of the Arctic basin. Ice dynamics here affect the movement of ice in the East Greenland Current, the transpolar drift and ice extent in the Arctic Ocean. In contrast to other times of the year, when the Fram Strait wind field is characterized by strong, persistent northerlies, we show that the weaker, more variable winds typical during late summer for the Fram Strait can slow movement of ice floes out of the area, thus slowing the export of ice from the Arctic Ocean at the end of summer, a time crucial for ice export. The Arctic Ocean could lose even more of the ice that survives the summer if this was not the case. This would leave the Arctic Ocean in an even more vulnerable position with regard to the amount of multi-year ice remaining the following summer.

A pulse is a type of unstable glacier flow intermediate between normal flow and surging. Using Landsat MSS, TM and ETM+ imagery and feature-tracking software, a time series of mostly annual velocity maps from 1973 to 2012 was produced that reveals five pulses of Ruth Glacier, Alaska. Peaks in ice velocity were found in 1981, 1989, 1997, 2003 and 2010, approximately every 7 years. During these peak years the ice velocity increased 300%, from approximately 40 m a–1 to 160 m a–1. Based on the spatio-temporal behavior of Ruth Glacier during the pulse cycles, we suggest the pulses are due to enhanced basal motion via deformation of a subglacial till. The cyclical nature of the pulses is interpreted to be due to a thin till, with low permeability, that causes incomplete drainage of the till between the pulses, followed by eventual recharge and dilation of the till. These findings suggest care is needed when attempting to correlate changes in regional climate with decadal-scale changes in velocity, because in some instances basal conditions may have a greater influence on ice dynamics than climate.

The evolution of four dynamic radar glacier zones at the surface of an alpine icefield in British Columbia is monitored using a time series of 35 First European Remote Sensing Satellite (ERS-1) synthetic aperture radar (SAR) images acquired from 1992 to 1994. These zones result from changing wetness and textural properties, and appear to represent: (1) cold snow with no liquid water present; (2) an initial melt front with an upper boundary near the elevation of the 0° isotherm; (3) metamorphosed, rapidly melting first-year snow with a rough or pitted surface; and (4) bare ice. This interpretation is aided by temperature and runoff data, air photographs and field measurements of snowpack properties acquired with two ERS-1 SAR scenes, ice-surface elevations derived from 1:50 000 topographic maps and simulations of radar backscatter from a geometric optics model of surface scattering. Meltwater production is affected by the development of zones (2), (3) and (4), which form, migrate up-elevation and disappear each year between April and September.

Digital signal processing is one of many valuable tools for suppressing unwanted signals or inter-ference. Building hardware processing engines seems to be the way to best implement some classes of interference suppression but is, unfortunately, expensive and time-consuming, especially if several miti-gation techniques need to be compared. Simulations can be useful, but are not a substitute for real data. CSIRO’s Australia Telescope National Facility has recently commenced a ‘software radio telescope’ project designed to fill the gap between dedicated hardware processors and pure simulation. In this approach, real telescope data are recorded coherently, then processed offline. This paper summarises the current contents of a freely available database of base band recorded data that can be used to experiment with signal processing solutions. It includes data from the following systems: single dish, multi-feed receiver; single dish with reference antenna; and an array of six 22 m antennas with and without a reference antenna. Astronomical sources such as OH masers, pulsars and continuum sources subject to interfering signals were recorded. The interfering signals include signals from the US Global Positioning System (GPS) and its Russian equivalent (GLONASS), television, microwave links, a low-Earth-orbit satellite, various other transmitters, and signals leaking from local telescope systems with fast clocks. The data are available on compact disk, allowing use in general purpose computers or as input to laboratory hardware prototypes.

The spectra of the Sloan Digital Sky Survey (SDSS) are being used to construct a catalogue of QSO absorption lines, for use in studies of abundances, relevant radiation fields, number counts as a function of redshift, and other matters, including the evolution of these parameters. The catalogue includes intervening, associated, and BAL absorbers, in order to allow a clearer definition of the relationships between these three classes. We describe the motivation for and the data products of the project to build the SDSS QSO absorption line catalogue.

We analyze the properties of quasar variability using repeated SDSS imaging data in five UV-to-far red photometric bands, accurate to 0.02 mag, for ∼13,000 spectroscopically confirmed quasars. The observed time lags span the range from 3 hours to over 3 years, and constrain the quasar variability for rest-frame time lags of up to two years, and at rest-frame wavelengths from 1000Å to 6000Å. We demonstrate that ∼66,000 SDSS measurements of magnitude differences can be described within the measurement noise by a simple function of only three free parameters. The addition of POSS data constrains the long-term behavior of quasar variability and provides evidence for a turn-over in the structure function. This turn-over indicates that the characteristic time scale for optical variability of quasars is of the order 1 year.

Near-field photoconductivity imaging of a conjugated polymer blend

We report combined scanning near-field optical microscopy (SNOM) and near-field photocurrent (NPC) imaging of a binary conjugated polymer blend. We find phase separation on a scale of about 5 μm, with a good correspondence between topographic, fluorescence, and photocurrent images. We excited at 488 nm, a wavelength at which only one of the two polymers absorbs light. Under this illumination regions that are high in the topography image show high luminescence and photocurrent.
The photoluminescence (PL) efficiencies in the different regions of the sample were determined by calculating the absorbed energy using the Bethe-Bouwkamp model, and knowledge about the chemical composition of the different phases of the polymer blend. The calculation also allowed us to conclude that the photocurrent generation efficiency (current/absorbed photons) of the different polymer phases is comparable within the limit of confidence of this experiment (±10 %).
