Knowledge graphs have become a common approach for knowledge representation. Yet, the application of graph methodology is elusive due to the sheer number and complexity of knowledge sources. In addition, semantic incompatibilities hinder efforts to harmonize and integrate across these diverse sources. As part of The Biomedical Translator Consortium, we have developed a knowledge graph–based question-answering system designed to augment human reasoning and accelerate translational scientific discovery: the Translator system. We have applied the Translator system to answer biomedical questions in the context of a broad array of diseases and syndromes, including Fanconi anemia, primary ciliary dyskinesia, multiple sclerosis, and others. A variety of collaborative approaches have been used to research and develop the Translator system. One recent approach involved the establishment of a monthly “Question-of-the-Month (QotM) Challenge” series. Herein, we describe the structure of the QotM Challenge; the six challenges that have been conducted to date on drug-induced liver injury, cannabidiol toxicity, coronavirus infection, diabetes, psoriatic arthritis, and ATP1A3-related phenotypes; the scientific insights that have been gleaned during the challenges; and the technical issues that were identified over the course of the challenges and that can now be addressed to foster further development of the prototype Translator system. We close with a discussion on Large Language Models such as ChatGPT and highlight differences between those models and the Translator system.

The first demonstration of laser action in ruby was made in 1960 by T. H. Maiman of Hughes Research Laboratories, USA. Many laboratories worldwide began the search for lasers using different materials, operating at different wavelengths. In the UK, academia, industry and the central laboratories took up the challenge from the earliest days to develop these systems for a broad range of applications. This historical review looks at the contribution the UK has made to the advancement of the technology, the development of systems and components and their exploitation over the last 60 years.
In trans variant calling reveals enrichment for compound heterozygous variants in genes involved in neuronal development and growth.

Compound heterozygotes occur when different variants at the same locus on both maternal and paternal chromosomes produce a recessive trait. Here we present the tool VarCount for the quantification of variants at the individual level. We used VarCount to characterize compound heterozygous coding variants in patients with epileptic encephalopathy and in the 1000 Genomes Project participants. The Epi4k data contains variants identified by whole exome sequencing in patients with either Lennox-Gastaut Syndrome (LGS) or infantile spasms (IS), as well as their parents. We queried the Epi4k dataset (264 trios) and the phased 1000 Genomes Project data (2504 participants) for recessive variants. To assess enrichment, transcript counts were compared between the Epi4k and 1000 Genomes Project participants using minor allele frequency (MAF) cutoffs of 0.5 and 1.0%, and including all ancestries or only probands of European ancestry. In the Epi4k participants, we found enrichment for rare, compound heterozygous variants in six genes, including three involved in neuronal growth and development – PRTG (p = 0.00086, 1% MAF, combined ancestries), TNC (p = 0.022, 1% MAF, combined ancestries) and MACF1 (p = 0.0245, 0.5% MAF, EU ancestry). Due to the total number of transcripts considered in these analyses, the enrichment detected was not significant after correction for multiple testing and higher powered or prospective studies are necessary to validate the candidacy of these genes. However, PRTG, TNC and MACF1 are potential novel recessive epilepsy genes and our results highlight that compound heterozygous variants should be considered in sporadic epilepsy.
Droplet-Size Effects on Control of Chloris spp. with Six POST Herbicides

Chloris spp. are warm-season grasses that outcompete crops for scarce resources throughout Australia. In Queensland, mild winters and increased adoption of conservation tillage practices have led to an increase of this warm-season grass family in winter crops. The objective of this study is to understand whether droplet size (nozzle type) effects herbicide efficacy of summer perennial grasses, as previous research found no effect of droplet size (nozzle type) on herbicide efficacy of winter annual grasses. A study to compare droplet-size (nozzle type) effects on control of windmillgrass and its domesticated relative, rhodesgrass, was conducted at the University of Queensland in Gatton, QLD, Australia. Results showed little difference in dry weight reductions for windmillgrass or rhodesgrass across droplet size (nozzle type). Paraquat applications with the TTI nozzle resulted in significantly lower dry weight reductions compared with other droplet-size sprays (nozzle types) for rhodesgrass. Glyphosate, imazamox plus imazapyr, and clodinafop resulted in commercially acceptable control for both species, regardless of the droplet size (nozzle type) selected, indicating droplet size (nozzle type) has relatively little impact on the efficacy of these herbicides. Proper nozzle selection can result in control of Chloris spp., a hard to control weed species, while reducing the occurrence of spray drift to nearby sensitive areas.

The role of habitat creation in coral reef conservation: a case study from Aceh, Indonesia

We describe the successful creation of new reef habitat on Pulau Weh, Indonesia. Coral cover on artificial reef modules increased from a mean of 24±SE 2.4% 1 year after the initial attachment of Acropora spp. coral fragments to 64±SE 4.8% after 3 years. The artificial reef modules were also rapidly colonized by coral recruits. Recruit densities were 53±SE 3.2 m−2 on modules that had been submerged for only 1 year, nearly twice as high as recruit densities on natural reef substratum (31±2.8 m−2). Consequently, the original Acropora assemblage had increased to include at least 23 coral taxa, including 10 additional Acropora species. The artificial reefs also supported at least 29 reef fish species, from 11 families. Unfortunately, this initial success in habitat creation was abruptly halted by a rapid rise in sea temperature in May 2010 that killed almost all corals on the artificial reefs and on nearby natural reefs. Notwithstanding the general view that reef rehabilitation is yet to deliver ecological and conservation benefits at meaningful scales, other benefits of this project included raising the awareness of reef conservation in the local community, promotion of tourism on Pulau Weh and job creation. We conclude, therefore, that habitat creation has a legitimate role as part of an integrated marine conservation strategy.

In the current study, the effects of polar solvents on tissue volume and mechanical properties are considered. Area shrinkage measurements are conducted for mineralized, bone tissue samples soaked in polar solvents. Area shrinkage is used to calculate approximate linear and volume shrinkage. Results are compared with viscoelastic mechanical parameters for bone in the same solvents (as measured previously) and with both shrinkage measurements and mechanical data for nonmineralized tissues, as taken from the existing literature. As expected, the shrinkage of mineralized tissues is minimal when compared with shrinkage of nonmineralized tissues immersed in the same polar solvents. The mechanical changes in bone are also substantially less than in nonmineralized tissues. The largest stiffness values are found in shrunken bone samples (immersed in acetone and ethanol). The mineral phase in bone thus resists tissue shrinkage that would otherwise occur in the pure soft tissue phase.

Nutrigenomics is the study of how constituents of the diet interact with genes, and their products, to alter phenotype and, conversely, how genes and their products metabolise these constituents into nutrients, antinutrients, and bioactive compounds. Results from molecular and genetic epidemiological studies indicate that dietary unbalance can alter gene–nutrient interactions in ways that increase the risk of developing chronic disease. The interplay of human genetic variation and environmental factors will make identifying causative genes and nutrients a formidable, but not intractable, challenge. We provide specific recommendations for how to best meet this challenge and discuss the need for new methodologies and the use of comprehensive analyses of nutrient–genotype interactions involving large and diverse populations. The objective of the present paper is to stimulate discourse and collaboration among nutrigenomic researchers and stakeholders, a process that will lead to an increase in global health and wellness by reducing health disparities in developed and developing countries.

Nanomechanical properties of mineralized tissues are determined by microstructural tissue organization and relative composition of organic, mineral, and water phases. We combine nanoindentation and quantitative backscattered electron (qBSE) imaging to understand how these factors influence material properties at the ultrastructural and tissue level. Developmental stages of equine tooth enamel provide a good situation for studying the effects of enamel prism orientation and mineralization. Equine cheek teeth continue to form new enamel whilst mature tissue is being worn away. Hence we can study graded mineral content that increases with enamel maturity. Hunter-Schreger bands (HSBs) containing enamel prisms of contrasting orientations allow investigation of the effect of orientation on modulus. An equine second mandibular molar (2-year-old) was embedded in poly-methylmethacrylate, sectioned longitudinally, polished, carbon coated, imaged in qBSE, and subjected to nanoindentation testing. Elastic modulus increases significantly during maturation as enamel protein matrix degradation makes space for increased mineral content with closer proximity of enamel crystals, finally reaching values exceeding 80 GPa for little further increase in mineral content. Indentations spanning HSBs in immature, poorly mineralized enamel yielded modulus values that varied with prism orientation in a sinusoidal pattern where modulus varies by as much as a factor of three. Nanoindentation helps to elucidate how the composition and ultrastructural organization of enamel contribute to mechanical properties.

Contribution of Collagen, Mineral and Water Phases to the Nanomechanical Properties of Bone

Cortical bone is an anisotropic material, and its mechanical properties are determined by its composition as well as its microstructure. Mechanical properties of bone are a consequence of the proportions of, and the interactions between, mineral, collagen and water. Mid-shaft palmar cortical tissue from the equine third metacarpal bone is relatively dense and uniform with low porosity. The mainly primary osteons are aligned to within a few degrees of the long axis of the bone. Beams of compact cortical bone were prepared to examine effects of dehydration and embedding and to study contribution of collagen and mineral to nano-scale material properties. Five beams were tested: untreated (hydrated); 100% ethanol (dehydrated); or embedded in poly-methylmethacrylate (PMMA) for one normal, one decalcified, and one deproteinated bone sample. Elastic modulus was obtained by nanoindentation using spherical indenters, with the loading direction transverse [1] and longitudinal to the bone axis. By selectively removing water, mineral and organic components from the composite, insights into the ultrastructure of the tissue can be gained from the corresponding changes in the experimentally determined elastic moduli.
