In this part of the text we will describe the processes with which dynamic states of networks are simulated. We will first introduce the foundation of the simulation procedure. Setting up simulations involves setting up the dynamic mass balance equations, determining values for the kinetic parameters, and setting the initial conditions. The last item is important, as it emphasizes the condition-specific nature of simulation. A simulation is a case study. We then go though a series of chapters of increasingly complex systems to simulate, starting with simple chemical mechanisms, to simple biochemical reaction mechanisms, to open systems. Along the way we illustrate the use of simulation and elucidate key concepts that characterize dynamic states of networks.
