Image-processing pipelines require the design of complex workflows combining many different steps that bring the raw acquired data to a final result with biological meaning. In the image-processing domain of cryo-electron microscopy single-particle analysis (cryo-EM SPA), hundreds of steps must be performed to obtain the three-dimensional structure of a biological macromolecule by integrating data spread over thousands of micrographs containing millions of copies of allegedly the same macromolecule. The execution of such complicated workflows demands a specific tool to keep track of all these steps performed. Additionally, due to the extremely low signal-to-noise ratio (SNR), the estimation of any image parameter is heavily affected by noise resulting in a significant fraction of incorrect estimates. Although low SNR and processing millions of images by hundreds of sequential steps requiring substantial computational resources are specific to cryo-EM, these characteristics may be shared by other biological imaging domains. Here, we present Scipion, a Python generic open-source workflow engine specifically adapted for image processing. Its main characteristics are: (a) interoperability, (b) smart object model, (c) gluing operations, (d) comparison operations, (e) wide set of domain-specific operations, (f) execution in streaming, (g) smooth integration in high-performance computing environments, (h) execution with and without graphical capabilities, (i) flexible visualization, (j) user authentication and private access to private data, (k) scripting capabilities, (l) high performance, (m) traceability, (n) reproducibility, (o) self-reporting, (p) reusability, (q) extensibility, (r) software updates, and (s) non-restrictive software licensing.

The smooth-wall-like behaviour of turbulence over drag-altering surfaces: a unifying virtual-origin framework

We examine the effect on near-wall turbulence of displacing the apparent, virtual origins perceived by different components of the overlying flow. This mechanism is commonly reported for drag-altering textured surfaces of small size. For the particular case of riblets, Luchini et al. (J. Fluid Mech., vol. 228, 1991, pp. 87–109) proposed that their effect on the overlying flow could be reduced to an offset between the origins perceived by the streamwise and spanwise velocities, with the latter being the origin perceived by turbulence. Later results, particularly in the context of superhydrophobic surfaces, suggest that this effect is not determined by the apparent origins of the tangential velocities alone, but also by the one for the wall-normal velocity. To investigate this, the present paper focuses on direct simulations of turbulent channels imposing different virtual origins for all three velocity components using Robin, slip-like boundary conditions, and also using opposition control. Our simulation results support that the relevant parameter is the offset between the virtual origins perceived by the mean flow and turbulence. When using Robin, slip-like boundary conditions, the virtual origin for the mean flow is determined by the streamwise slip length. Meanwhile, the virtual origin for turbulence results from the combined effect of the wall-normal and spanwise slip lengths. The slip experienced by the streamwise velocity fluctuations, in turn, has a negligible effect on the virtual origin for turbulence, and hence the drag, at least in the regime of drag reduction. This suggests that the origin perceived by the quasi-streamwise vortices, which induce the cross-flow velocities at the surface, is key in determining the virtual origin for turbulence, while that perceived by the near-wall streaks, which are associated with the streamwise velocity fluctuations, plays a secondary role. In this framework, the changes in turbulent quantities typically reported in the flow-control literature are shown to be merely a result of the choice of origin, and are absent when using as origin the one experienced by turbulence. Other than this shift in origin, we demonstrate that turbulence thus remains essentially smooth-wall-like. A simple expression can predict the virtual origin for turbulence in this regime. The effect can also be reproduced a priori by introducing the virtual origins into a smooth-wall eddy-viscosity framework.
Host-induced phenotypic plasticity in Saccocoelioides lamothei Aguirre-Macedo and Violante-González, 2008 (Digenea: Haploporidae) a parasite of freshwater, brackish and marine fishes from Middle America

Saccocoelioides is a genus of trematodes associated with fishes from the Americas. In the current research, morphologically distinct specimens of Saccocoelioides spp. were collected from six countries in Middle America. Specimens were sequenced using three molecular markers, the domains D1–D3 of the large subunit (LSU) from the nuclear rDNA, the cytochrome c oxidase subunit 1 (cox1) and nicotinamide adenine dinucleotide dehydrogenase subunit 1 (nad1) from mitochondrial DNA. A total of 74 new sequences were compared and aligned with other sequences available in GenBank. Maximum likelihood and Bayesian inference analyses were inferred from the LSU and cox1 datasets, revealing unequivocally that all the specimens correspond to S. lamothei. A haplotype network was built with 119 sequences of the nad1 gene. The network detected 57 distinct haplotypes divided into three haplogroups. To explore morphological differences among samples of S. lamothei, 17 morphological features were measured from 53 specimens from three fish families: Eleotridae, Mugilidae and Gobiidae. Principal component analysis yielded three main polygons that corresponded with each family analysed, suggesting host-induced phenotypic plasticity. The current evidence suggests that S. lamothei infects at least five fish families along the Pacific coasts of Mexico, Guatemala, El Salvador, Honduras, Nicaragua and Costa Rica.
An ultra-wideband, microwave radar for measuring snow thickness on sea ice and mapping near-surface internal layers in polar firn

Sea ice is generally covered with snow, which can vary in thickness from a few centimeters to >1 m. Snow cover acts as a thermal insulator modulating the heat exchange between the ocean and the atmosphere, and it impacts sea-ice growth rates and overall thickness, a key indicator of climate change in polar regions. Snow depth is required to estimate sea-ice thickness using freeboard measurements made with satellite altimeters. The snow cover also acts as a mechanical load that depresses ice freeboard (snow and ice above sea level). Freeboard depression can result in flooding of the snow/ice interface and the formation of a thick slush layer, particularly in the Antarctic sea-ice cover. The Center for Remote Sensing of Ice Sheets (CReSIS) has developed an ultra-wideband, microwave radar capable of operation on long-endurance aircraft to characterize the thickness of snow over sea ice. The low-power, 100 mW signal is swept from 2 to 8 GHz allowing the air/snow and snow/ ice interfaces to be mapped with 5 cm range resolution in snow; this is an improvement over the original system that worked from 2 to 6.5 GHz. From 2009 to 2012, CReSIS successfully operated the radar on the NASA P-3B and DC-8 aircraft to collect data on snow-covered sea ice in the Arctic and Antarctic for NASA Operation IceBridge. The radar was found capable of snow depth retrievals ranging from 10 cm to >1 m. We also demonstrated that this radar can be used to map near-surface internal layers in polar firn with fine range resolution. Here we describe the instrument design, characteristics and performance of the radar.

Este libro reúne un número significativo de artículos suponen una aportación ciertamente notable a la bibliografía disponible hasta la fecha. Juan de Mena: de letrado a poeta recoge dieciséis trabajos en los que se estudia su figura y su obra desde perspectivas distintas pero complementarias que abren nuevas líneas de investigación o bien enriquecen otras ya existentes. El libro está estructurado en tres grandes bloques temáticos: El primero de ellos se dedica al contexto histórico de Juan de Mena. El segundo bloque gira en torno a la configuración del poeta, atendiendo a la conciencia autorial de Mena y a los recursos literarios que emplea. El tercer y último bloque está dedicado a la transformación del 'famosíssimo poeta Juan de Mena' en un clásico. Cristina Moya García es profesora en la Universidad de Córdoba. This book contains several studies reviewing the two facets of Juan de Mena's life as lawyer and poet. These contributions open up new lines of research on this important early-fifteenth-century Castilian writer and enrich some existing ones, studying Juan de Mena from different perspectives. The book is structured into three thematic blocks: The first is devoted to the historical context of Juan de Mena. The second section focuses on the configuration of the poet. The third and final part is dedicated to the transformation of "famosíssimo poeta Juan de Mena" into a classic author. We determined the rate of nosocomial viral respiratory infection in infants and the effect of an infection control program during 4 winter seasons. The rate of nosocomial viral respiratory infection decreased from 6.09 episodes per 100 patients admitted during the first study year to 1.46 episodes per 100 patients admitted during the last study year.
